I had noticed that the rear driver side window rubber trim wasn't sitting the same where it comes to a triangle towards the rear off the glass. On the driver side that bubble trim piece back by where the top would pivot if retracting doesn't sit flush on the top of body by the front of the trunk lid area. I've purchased the paper back service manual and feel confident about adjusting the rubber trim and window. Question is has anyone adjusted the rear windows and how touchy are the adjustments. Any help or advice would be appreciated. Here's a pic to show better of what I'm talking about. Also noticed the rear part of the window needs to get adjusted in towards the cabin is actually on top of rubber trim not behind pressing on rubber trim.

I have a similar issue when I put the top back up. I just manually align the window in the gaskets as the top goes up and all is well.

Stella,

Raise your top halfway and look at the two screws that retain the seal. If in doubt, compare with the other (good) side. Mine weren't even in the holes in the gasket and were out of alignment to the same degree as yours. I removed the screws, aligned the seal, and got it squared away in a few minutes. Obviously, it had been assembled that way.

When removing the screws, be very careful. If you drop one, it's a bear to get them out. I had to use a borescope with a piece of tape to even see it.

Window alignment is easy. Luckily, I have the DVD which is even more idiot-proof than the Service manual. Take your time and it will come out perfect.

Thanks you guys that's what I was hoping to hear. I figured it would be a little realignment. I just didn't want to affect any other operation from the adjustment. I'll check it out tomorrow thank everyone.
