Try programing the new transmitter, the procedure is in the owners manual in section 2, matching a new transmitter to your vehicle without a recognized transmitter.
Search "fan connector" there is a post there that talks about how to get into your xlr with a dead battery. I'm not positive this will work for you as I have never tried it but it's worth a shot. You need to get under the front end on the back side of the radiator there is the fan module, if you...
I think you're right about the water getting where it shouldn't and I would recommend not washing the car until you stop that from happening. I don't know the exact location of your problem but if you fry that controller in the trunk your wallet will get a lot lighter. I have no experience with...
I have not had that problem but I have had other electrical issues and all have been caused by bad connections or loose grounds. Assuming you have a good battery and have checked all fuses, that's where I would look first. You don't want to buy a new TCM, ECM or some other Control Module and...

You might try disconnecting the battery for a day and see if that helps, it's worth a try before spending money.
Also in your owners manual there is a section on power windows, read the section on window indexing or initializing.
Search some past posts on the power top, there is some good information that may help. The obvious is to check the fluid level because it sounds like the pump is starving.
