For #1 - you do not need to keep your original head unit in the car - I do not and everything works fine... the wiring diagrams show that some of the connections (like steering wheel controls and class2 data) go through the old stock radio, but they are simply passed through - so the installer...

I used to have that set up... I will say that it did cause some occasional glitching in the car for me as well (like, no temp info on the radio, etc)... but I never had any engine issues. It might be worth removing for a few days to see if the problems go away.
I believe it will fit - with one exception. The tail end of it may be short if you install a C6 exhaust on an XLR... since the XLR has a protruding bumper, and the C6 doesn't - the tip will be tucked inside a bit and won't stick out like they should. To solve this problem you'll have to get...
