Someone posted about this before, and someone else pointed out all the parts in the engine bay that are different between the V and the NA engine, and it's a lot. Plus there's the hood.
If it wasn't like that when you took it in, sounds to me like the body guy thought he could fix it by manual manipulation (the fancy term for grab it and jerk it hard till it lines up). Not really a good way to try and fix this. I'd be POed..
Single lens HID lights have a metal "cut off" shutter that comes down for low and up for high beam.
This is most of the difference between many euro and US spec lights.

It doesn't look like you can get to this shutter unless you split the light apart.
I wonder if a LOCA UV cured glue would work on attaching the outer lens to the gray surround? There are a couple types, one that's used to glue down phone screens that remains pliable and one that hardens.
All outdoor covers will get water under them one way or another. Condensation, if it's "waterproof", or it will let some water through to stop condensation from being trapped under the cover.

You could probably use an optically clear UV cured glue to reseal the lens to the gray surround. If you don't have to sand and buff the lens though, it will still have a good UV coating, and you might have to play around with shooting the UV light through bulb holes and such.
This is the one I bought. With 2 magnets it's strong enough to hold a small tablet. Or 2 phones.

Cool, so get a dentless repair guy to do it with hotglue. Sounds inexpensive, but how long will it really last? I guess you just need to be extra careful afterwards.
