I agree its difficult to get the bushings in if you've never done it before.
Once you're familiar with how it all fits together, its a "little" easier.
The only trick I know of to make it easier, is to remove the muffler end of the exhaust - and then you have PLENTY of space to work around the...
A) My 06 XLR-V has an E67 ecm so it can be tuned just fine - so it maybe that the based 06 can't be tuned, I can't remember which ecm it has
B) AFAIK you cannot do an ecm swap between the 05 and 07 base because the wiring is different... most notably the crank position ring on the older 4.6L...

I believe the starter is in the valley of the engine on the top side... on the V you have to remove the entire superchrager assembly off the top - I have personally seen the starter at the top when doing some work on the top end before.... I suspect it must be in the same place for the base 4.6...

The Radio and amp does provide a cross over point for some of the bus... but you don't need it to do that, you can just jump the bus wires
also, my understanding with the ACC is that the steering wheel controls all go directly...
Do you have a copy of the GM service manuals? It should say what the state of the ignition should be.
If it needs to be in the "run" state, the GM manual will tell you that you need to simply hold down the ACCY button for 5 seconds to put it in "run".
Any modern Double-DIN sized unit will work... the modules and dash kits you need will work with all of them. Just comes down to your personal prefernce.
I presume you're talking about the oxygen sensor?
Its pretty simple - you just need unscrew it from the exhaust manifold, unplug it, and then reverse for the new one.
But but replacing the sensor may not be the actual fix - before you start throwing parst at it, you may need to run a scan tool...
The first step is to have a Tech2 and scan it... you'll probably need the Tech2 to actually start fixing it as well so you can see whats going on. Without it, you're just guessing.
I have personally reviewed the timing tables in the my V with both EFIlive and HPtuners - and you can clearly see a "low octane" timing table...
