If I remember correctly (check the manual), re-indexing procedure is: Window down to stop, window up to stop and continue to hold the button for five seconds in up position, release button for a second then hold in up position for 5 seconds again - so it's two consecutive holds with the window up.

Update: Resolved Thanks xlrlist01, you were right, it was the dash switch gone bad. Replaced it a couple weeks back and have been driving it around with no problem ever since.

Forgot to add - I let the car sit for couple days with battery disconnected to drain any stored charge in the circuitry and get all computers to boot fresh. Battery is operating strong.
