You really need access to a TECH II tool to narrow the problem down. Otherwise you MAY be throwing money down a long dark hole

Most of the time a relearn of the folding top with a TECHII will fix that.

The only thing wrong with your theory is the fob/transmitter is not programmable. What is programmed is the RCDLR module in the car.
