Good job! Inspecting/cleaning the drain line in the left/rear electronics bay regularly is the cheapest insurance available. Too bad you had to find out about the car's pedigree from an old registration. This is one of the reasons I recommend anyone purchasing an XLR have a GM dealer print the vehicle's history beforehand so they know what they're getting into.

you can remove the drain hose completely.
mine is an 07. at some point they left the hose OFF from the factory.
dependng how small the original hole is, you could enlarge it from underneath with a drill.
and add another hole at the other corner of the cubby.
even a hole at all 4 corners wont hurt.
vac out all the drill shavings from the cubby when done, they can reclog the new holes

That's a good idea about drilling extra holes just be very cautious not to let the drill bit accidentally go up through to far and cut into some wires or other components!
