Passeger side window wont roll all the way up. I believe it "thinks" it is all the way up. Any suggestions would be appreciated
 
Re-index it. Press and hold 'up', keep holding up for about three seconds after it reaches the top. Press and hold 'down', keep holding down after it reaches bottom, for three seconds. You might need to repeat the 'up' cycle. Then the auto function should have re-indexed.

Just occasionally the track gets stiff. You can lubricate it with a silicon spray (keep to the track only).

I thinks its all the way up so re indexing doesnt work. When I attempt it it just indexes itself to the same spot. It will do the 1/2 jog when you open or close the door like it should except its about 2 inches down. Im sure it would reset correctly if I could get it to close first. If anyone knows a way to manually close it I would be grateful for that information

Have you lubricated the track?
With the door open and possibly an assistant, lower the glass, press and hold the up button and also lift the glass up by hand at the same time. It might be just a bit stiff and needs some help. Once it has worked the track a time or two, it should loosen up enough to work every time.

On my X, if I leave the windows down for a long period, they stop about an inch or two below top (safety cutout, it is to protect fingers from being trapped and has detected excessive force is being required; however they 'know' they are not at the top as they do not drop on opening the door, if I were to leave them in that position) and after a couple of up/downs they move into the fully up position. I don't need to help them (or re-index them), but they do get slightly stiff in the track (without regular use) and a couple of cycles loosens them up.

(I am not holding the 'up' button, just a single quick press; if I did hold the button, they would re-index in the wrong, lower position. You need to hold the up button to get a re-index too.)
