Is there a way to adjust the small side windows to fit correctly in the slot when putting up the top. Have to do it manually now

Did you have something beyond the back movable barrier when you opened the top sometime?

That could have bent something a little.

I would half open your top then carefully compare the moving parts between the working side and non-working side to see if you can figure out what's bent a little maybe.

Yes there is adjustments u can do. If you remove the trim on the inside right above the window. You will see a hinge on the top part of the window. You will also see a rod toward the rear part of the window. Depending on how the window is misaligned determines which adjustments you need to make. One suggestion would be to mark your brackets so you can set back to exactly what is was before if you can't get to adjust right. And be careful those brackets are just glued to the window. Have heard cases of the window separating from the brackets. Small adjustments too. Good luck!
