Window will only go halfway up

I really hope someone can help me. 2005 XLR - My battery went dead the other day. As soon as we connected the jumper cables, the drivers side window went down halfway by itself. The motor works because it will go all the way down but only go up halfway. I have tried disconnecting the battery in hopes that it would reset it self, but it did not.
Any ideas? I am desperate because I cant drive it like this. I have searched all through this forum and can not find anything like this.

Since your battery went dead, you will have to re-index your windows. With your car started, press both window buttons down to lower the windows and continue holding the buttons down for five seconds. Now pull up on both window buttons for the windows to come completely up and continue to hold the buttons for five seconds. This should rectify your problem. Please report back.

It is most likely the window regulator then. You will probably need to take it into the dealer for replacement.
